The way to run two (maybe more?) instances simultaneously is to create a shortcut with a '/secondary' after the double quotes in the "Target" field of the shortcut properties, like so. In response to your initial inquiry, the way to run a second instance of Skype in Windows is as shown below, but seeing as I don't have many Skype accounts I can't test it for any more than that.
